Say I'm bidding on "dog training" and I notice that I'm getting impressions and clicks for just "training", which I don't want. If I add "training" to my negative keywords, will it prevent advanced matching from matching "puppy dog training" if I'm not explicitly bidding on that term?
Basically, I want to negative the exact match, but not prevent it from factoring in to their advanced matching.

Can't be done.
That's why YSM traffic is harder to get a high CTR and doesn't convert as well.
You just factor the "crap" into your bid price.

With as many keyword phrases as you guys get why don't you use Standard Match?
