After doing most of the work manually (most of the keyword tools give garbage keywords I am finding. Except Google Keyword Tool), I have accumulated 20k targeted keywords and from there organized them into 2870 Ad Groups. It wasn't much fun!
Is this a normal volume of Ad Groups? Is this too many to work with? I've read in a few places that Google judges heavily on how focused the Ad Groups of a campaign are for QS.
Any advice would be very appreciated!

You have 20k keywords in 2870 adgroups?
That's 6.9 keywords per adgroup.
In Google, I'd say that is "OK" (not "good" or "great"... "barely acceptable" is probably more accurate).
But you really should reduce the number of keywords.
20k is too much (Google won't let you upload that much).
And it'll be a tuning nightmare (adjust bids, split-test adcopy, etc).

Is 20k too many keywords? I read all the time about affiliates having campaigns with 30k, 50k, even 100k+ keywords. What am I missing?
Maybe what I could do is only start out testing only half of my keywords/Ad Groups. Then test the other half once adjustments are made. Would that be an ok option? I will say this, my Ad Groups are very targeted, with only "slight" variations per keyword in each Ad Group.
This is my first campaign, so your advice is exactly what I was looking for!

Tens-of-thousands of keywords is for YSM.
Google you want only the ones where you can get good CTR.
They actually penalize your account-history if you have keywords without impressions.

Now I understand what you're saying about the keywords. From what I have read on this forum (Including from you) it seems Yahoo is a good place to start campaigns. Especially for new affiliates. So that's probably what I'll go ahead and do.
Hopefully my YSM results can give me a good indication of what keywords/adgroups I need to get rid of before I begin using Adwords.

Yes, that's the strategy. After a while you can launch straight to Google, but I wouldn't do that until you get the hang of it.

How "active" of a keyword would you suggest to keep it in Google? Like for longtails is 1 Impression/Week enough....1/Day....even more?
